I would have to suggest you throw these away and buy some new ones. Stinky sometimes just can't be fixed!
Wash them with a cup of vinegar added to your detergent. My son had the same problem and this always worked.

Lots of good suggestions. I would also suggest pulling the liner out if possible (many sneakers have removable liners) and washing them separately. Dry them in the sun either way.
My next best thought would be to take the shoes to your local dry cleaners and see if they can get rid of the smell.
