I found this guide really helpful- http://www.birdtricks.com/blog/natural-bird-safe-pest-remedies/ best of luck :)
I have done this in the past. Pour some wine into a glass. Make a funnel out of a coffee filter. Make sure the hole in the bottom of the funnel does not touch the wine when placed in the glass. Now the nats or fruit flies will smell the wine and fly into the glass They will not be able to get out and will eventually drown in the wine. It worked flawlessly for me.
I had an infestation when I came home from the hospital and used the vinegar trap along with a hand held vac to suck them off surfaces. Took about 2 days of this along with faithful removal of garbage, but I got it done. The trick is to NOT leave any garbage lying around at all for any period of time.
It sounds as if you have "Drain Flies". They are extremely annoying and will fly directly into your face. Kill their nest by pouring 1/4 cup baking soda, 1/4 cup salt & 1/4 cup white vinegar down your kitchen sink. Do this weekly until gone. Best of Luck
They do not like bleach. Do all the above and put bleach down the sink drain where they live and cover the hole up for a few hours. IF THEY ARE IN THE BATHROOMS THE SINKS THERE NEED TO BE DONE ALSO AND COVER THE VENTS IN THE SINKS ALSO. Pore the bleach in the tub or shower drain and cover the hole up there. I have used a wet rag to cover the sink and drain holes. Wiping down all counter tops with a beach mix will help also.
Take a tangerine and stick cloves all over into it. Set it on your counter where fruit flies tend to appear. Let it harden, don't throw it away! I have a worm composting "apartment" in my garage all year and I have had great success at reducing the presence of fruit flies using this method.
