Varify what kind of flies you have, if they are bigger ones and quite a few something like a rat or squirrel could have died under the house, or in the basement or attic. Find the source. Good luck. I like old fashioned flyswatters from the dollar store. No chemicals and there are some essential oils they don't like.
They are being fed by something you don't see. Fly paper always works for me but you got something they are surviving on. Check around the house or crawlspace and check for dead or decomposing materials. You have a hidden food source they are thriving on and it's in a warm part of your house, sunny side mostly. Set out a few cups of water with dish soap in them and leave them in windows and on countertops.
Not much sense in doing anything until ya find out how that many flys are gaining access to your indoors. However the best & sure fire way to kill every single one of them is to;; close everything up and right before ya leave either fogger bomb every room or at least walk thru every room while spraying flying insect spray such as "RAID". Guaranteed Mamn !

I would set off a insect bomb when you leave. And I would hang fly strips.
Make a recycled soda bottle trap for each room... some use cat food in them, and salad shrimp. No need to hang them.
