Try a clear caulk. Also, you can apply bleach or toilet cleaner to white caulk to brighten it. Be sure to mop afterwards.
Mortor like u would use for tile it kinda depends on what kind of floor the toliet sits on. The best thing really is pull the tolet shorten the plumbing connection its a lot easier than you think. looks much better also.

There shouldn't be a gap. The toilet should sit directly on the floor.
