My grandkids paint the rocks with acrylic paint, let it dry, then decorate with sharpies. They have held up well so far, but I am going to give the rocks a coat of sealer this year. It's so exciting to see what they come up with.
I "Paint" on stone...and the ONLY pen I use...and now have about 500 of them..is UNIBALL GEL PENS Impact 207. They are smooth...and last a very long time. I spray acrylic sealer on anything I do when the gel pen is very dry..like overnight. Lasts forever. I know...this is my profession :)
Any oil paint set from the art supply store will do well. Buy good brushes. Those are the main purchases. Always clean well when you're finished for the day and your brushes will last for years. Turpentine will become your best friend. Good luck and happy crafting!

Sharpies - Oil gives the best results. They are a little pricey, so be sure to wait for a 50% coupon

Check with a craft store.
Acrylic or latex. Waterproof and easy to apply.
Acrylic paint should work fine as long as you properly seal afterwards.
Acrylic paint would be perfect
