We had a well and when the water softener wasn't work, we had iron in the water. This is what I used if our toilets got stains.

I’m in the same situation I have to use iron removeing salt pellets in the water softener or my bath and kitchen turn orange from the iron. Not to mention the white shirts and white uniforms.
The Works from Wal-Mart in the cleaning aisle is great for that. And cheap!
Try using CLR rust remover which is environmentally friendly. It could be coming from chemicals in the water if you have city water.
Rust stains also come from rusty parts in the tank. Lift the lid and see what’s red. That needs to be replaced. Take a picture on your phone and compare the kits in the plumbing dept. to get the right parts. Turn off the water to the toilet (install a cutoff valve if you don’t have one), clean the tank with RustAway or a cleaning powder with bleach. Once the kits you need have been replaced, turn the water on and flush several times to clear the tank. Then turn the water off again, and clean the bowl with RustAway according to directions. Unless you have a leak or bad pipes, the toilet ought to be in good shape. ☺️
Iron Out is the best rust removal!!!
You can scrub off using a scouring stick sometimes available at dollar tree. Or Walmart and Lowes And Home depot. Image attached. Good luck
We had this issue in all of our toilets and my husband purchased a pumice stone on a long handle- it worked perfectly. Also works on sinks. We had already tried rust remover, etc with no success.
I have successfully used Coca Cola to remove rust stains from a metallic object, and I've been told that it works very well on cleaning toilets too!
for rust stains in toilets, sinks, tubs, we always used a pumice stone in a regular basi!! The first time is a pain in the butt but if you do it on a regular basis after that it won’t get that bad again!!
Use coca cola to remove it!
