I'd label each cord first, then push them through the hole in the desk. when they are underneath, I'd roll up each one around my hand and band it with a cable tie. If they are still in your way, band all together.
lowes carries a plug you can get for the hole in your desk and zip ties are very effective for bundling wires

Some people use toilet paper or paper towel center tubes to organize their cords. Just feed them through the tube to keep the area neat. If you prefer, you can cover the tube with contact paper of your choice. It can be purchased at walmart or most department stores
Those plastic bread ties are great for labeling your wires, also they make a plastic wrap that winds around your wires to help hide them. Putting them below your desk through the hole and bundling them will do wonders as well. If you can't do that, then just bundling each wire individually (incase you need to remove one without hassle) will help tidy them up. Possibly passing them all through a small decorated box and hiding the majority of the loose wire within will help disguise the wires. A tissue box perhaps or something with some decorative paper applied to the outside.
First things first, all excess cord should go below the desk. Leave just enough to keep the ability to move things around when you need to, but also leave this little excess below the desk. Use zip ties or whatever you choose to wrap up all the cord below the desk and hide in whatever you choose to use. If you have some you can't hide without hanging at your feet, use the appropriate command hook to run them to above the container on the underside of the desk. Once you have each cord bundled, label each with some kind of tape, I use scotch tape(always have it and easy to remove if you have to), and use a three inch strip with the cord in the middle and it leaves you about an inch and a half to label after you fold it over. This is what I do with my aquarium cords, with two pumps, lights, heater and two filters each tank, you need to know what you are unplugging when you clean the filters.

I use the plastic square bread bag closures and label the t with a sharpie, the ties work but your not sure what the cable belongs to unless you follow all the way

Used leftover PVC tubes (can cut to size) w/ bread ties, but store suggestions look nicer and paper towel tubes work. PLEASE clearly mark which cord connects to what in an area you can easily see again. I stupidly didn't.
you can use zip ties put wires out as straight as you can then zip tie them together
Under my desk looked worse than your picture of wires on the desk. I'm in a wheelchair so my line of sight was looking directly at the mess of wires. We cut a piece of plywood and wedged it in front of all the wires. Mess hidden.
As others have stated, a hole with a grommet looks neat.
