You need to call back the roofer, the flashing may be done incorrectly. If it's the actual window, it will need to be replaced.

Sky lights are a difficult fix, we had the same issue in one of our rooms, the contractor said the new ones may leak too, no guarantee there. Kelli's idea was right on, bring back the person or company that did the roofing and have them check it out and do the repair.
