I did this for my mom in her house and was really surprised the old door only left two screw holes on either side. I filled them with matching calk and, honestly, you can barely tell they were ever there!
Are you sure there are holes in the bath tub or shower cubicle?
You could try a product called Milliput. It's an epoxy putty. Completely dries very hard and is a bit like clay to handle but sticky, and it can be sanded after and is totally waterproof. Says you can use it to mend drain pipes guttering etc.
But then you have to match the colour and finish which won't be easy.
Depending on where the holes are you could try putting a decorative sticker over once the milliput has set.

You could glue small (1-2 in) tiles over the holes and randomly around the bath opening.
Don't see why not...it's your bath...might add a nice accent. Try it with some double-sided tape and see if you like it before you do attach it permanently.
