Dremel?
A Dremel or drill with a really small drill bit. Start small, slow, let the drill do the work, don't put a lot of pressure on it. If you need larger holes, gradually increase the size of the bit until you get the size of hole you need. If you start too big, you may crack or shatter them.

Might be better to stick them back to back with fishing line! good luck!
You'll need a diamond head drill bit , but will be difficult die to their uneven shap and size. I'd find another project.
I'd find a way to glue them! Glass beads can be hard to drill through.
Im trying the same project, so I'm gonna try these next.
Hot glue did not work well.
