The roots that are on the top of the medium are ok. They help gather humidity to help keep the plant going. Aerial roots don't need to be in the medium, it is common to have them. In the wild in the rain forest the roots attach themselves to the host tree and are never really in any kind of soil. Mist them and you will be helping the orchid stay healthy.
They are aerial roots. The plant appears healthy so I'd leave it as is.
