Can I paint my popcorn ceiling?

I had the same problem. I covered the stains with Kilz, then a good quality paint. No stains show through.
You need to seal the spots. I used polyurethane, spray to seal a water leak, when dry prime and paint.
Kilz is great and covers well.
Don't use polyurethane. Won't work. Kilz primer will. Lowes, Home Depot, or Menard's

Seal it first with an oil or shellac based primer, then paint as usual! :-)
As long as it's an oil based primer it should cover it up no problem! We just had the same issue, but from an ice dam that formed on the roof. Then paint it with your choice of paint ☺
Use Kilz. It will block those stains.
