That sounds like a very unique door. I'd love to see a picture then maybe we can come up with some ideas for you.
Are you asking how to paint it? There's masking fluid that you can paint on the windows and then just paint. When the paint is dry, you can peel away the masking fluid and excess paint.
Clean it, paint it, and show it off.
You could make the windows have a stained glass appearance, that could be done with vinyl film.
