I don't know what you mean by liners, so hard to answer except can you cover the marks you are talking about with trim that is glued on. Amazon sells repair kits for vinyl you might be able to use but hard to match colors.

You cannot lose the needle marks, so best to make a feature of them. Embroider through the stitches or holes with a coloured thread, or maybe place tape or stick ribbon over the offending holes. Best wishes
Maybe you can cover them with seam binding.
What type of liners are they? - vinyl shower curtain liners?
What is your goal in trying to sew them together?
Please tell us a little more about your project and post a picture of what you have to work with so that we can try to help you with the dilemma.
Unfortunately when a needle goes through something like vinyl it will leave holes. Depending on what you are using the liners for, the best bet might be to hot glue something decorative over the stitching.
Indeed, once a needle goes through and punctures a hole like this, it isn't going to disappear. Either make them a feature or find a way to cover over them with something else.
