Press down harder and hold it with two hands. The wire underneath may be causing a problem. Try just stapling into a piece of scrap wood to see how it looks in that. If it is flat on the scrap then it should be flat on the wire.

I've noticed that when my staples are crooked, it's because I'm not holding the gun tight enough for it to penetrate the wood straight on. Use both hands and hold it tighter. Or get someone with more muscles than you to help.
I agree, mine are usually crooked when I don't apply enough pressure. My hands move as I'm stapling and then they shift as they hit the wood. I ended up getting a power staple gun.
I agree also. You need to apply pressure and hold it tight to the surface. It also could be the staples your using for the wood itself. If the wood is too hard or solid some staples won't go in all the way. The length of the staples can also pose this problem.
Pull them out using Pliers and then use special pin clips for the job!

As William noted, it may be the length of the staples that is causing the problem. For securing thicker or less flat wires, it is recommended to use longer staples, or if your particular staple gun can accept them, rounded crown staples.
It is most likely that you aren't applying pressure evenly.
Pull them out and restaple using more pressure. It looks like your staple gun is jumping.

You might need to really lean into the staple gun but as Flipturn pointed out, you might also look for rounded crown staples for going over wires. Too, it might be worth checking to see if there's a jam or broken bit stuck inside the stapler.
It looks as if the wood is too hard for your staples to penetrate evenly or effectively.
I think what you need to do is to press it down harder. Mostly in that case there is even application of pressure.
